When you play, have a look at the left side of the map, you should see an image like this:

That image tells you which type of cities are your hidden objective (Ecclesia and Universitas in the example, but it can be different every game).
You will find 3 cities of each type on the map, for a total of 6 cities.
Depending on how many of these cities you cover, you will score more or less "secret goal points" at the end of the game.
0 cities => 0 points
1 city => 2 points
2 cities => 5 points
3 cities => 10 points
4 cities => 15 points
5 cities => 25 points
6 cities => 35 points
