The most important thing to remember is that if you do not explicitly set up Defensive Boarding Parties (or Offensive Boarding Parties against the enemy which is boarding you) you will lose your ship without fighting!
TBPs are only used to transfer crew to other ships (and this happens *after* boarding fights are resolved) and NBP just fire the guns and don't defend themselves (if all crew sections are assigned to TBP, OBP or DBP the ship won't fire... but that is ok, often it's necessary to commit all crew to the fight and skip firing).
