I think the (wrong) logic probably worked like this:
1) First, Terrible (owned by Zeff) against Ville de Paris (yours) attack is resolved.
You sent all your 6 crew away on offensive boarding party (against Fier of Zeff), so you have no defence: computer declares Zeff has winner.
Your ship is declared Zeff's property and all its crew is taken as prisoner (ignoring the fact that those 6 crew are actually fighting as offensive boarding party on another ship)
2) Computer now resolves the second fight in his "to-do list": Ville de Paris against Fier.
The fight is resolved and Ville de Paris wins, but as Ville de Paris is considered already owned by Zeff (because of fight 1), Fier is considered conquered by Zeff too
