Here's how it should be. The captured ship SHOULD count as double points, so the coalition with the captured ship should win on points. However, there is a bug that sometimes does not count the captured ship, which may well create a situation where the team with the captured ship loses...
Maybe someone else has a better knowledge of this bug - I have been avoiding "Basic Rules" for many such reasons.
