As I recall, the clock starts when the last plane runs out of fuel. (I ran into this situation a few months ago while playing in one of the 1 vs 1 tournaments. My opponent and I had a head on assault on turn 7 and took out each other's engine. Leaving the board with any fuel was an automatic loss, so we were forced to glide around for another 40 turns.)
